Line termination problem

When minimizing Prototype JS (Version: '1.6.1') with my own PHP function, I ran into some problems regarding that.
After a bit of debugging, it seems that some lines are not properly terminated.

Here is the code which can be used to replace the lines in question.
After replacing these five lines everything was fine.

Replace line 3549 to:
value = 'x';

Replace line 3422 to:
name = p[i].name;

Replace line 2880 to:
})(document.createElement('div'));

Replace line 1103 to:
})(1,2);

Replace line 314 to:
timeout = timeout * 1000;

    Any kind of proper minification tool should be using a lexer.
